The Hoboken station suffered severe damage from Hurricane Sandy, which devastated the PATH system in late October 2012.<ref>{{cite web|url=http://www.northjersey.com/news/Hoboken_PATH_station_weeks_from_reopening.html |title=PATH train repairs to cost $300M, with Hoboken station staying closed 'for weeks' |publisher=NorthJersey.com |date=November 27, 2012 |access-date=October 2, 2013}}</ref> As a result, the station was closed for repairs caused by damage to trainsets, mud, rusted tracks, and destroyed critical electrical equipment after approximately {{convert|8|ft|m|abbr=on}} of water submerged the tunnels in and around the station. Due to the lengthy amount of time that was necessary to complete the repairs, service on the line was temporarily suspended. On December 19, 2012, the line resumed operations after the Hoboken station reopened.<ref>{{cite news|last=Hack|first=Charles|title=Hoboken commuters' verdict: reopened PATH train service was 'flawless'|url=http://www.nj.com/hobokennow/index.ssf/2012/12/hoboken_commuters_verdict_path.html|access-date=December 20, 2012|newspaper=The Jersey Journal|date=December 19, 2012}}</ref>

In October 2024, the PANYNJ announced that the Hoboken Terminal PATH station would be closed for refurbishment for most of February 2025. In November 2025, the PANYNJ announced that the Hoboken–33rd Street route would begin running on weekends between 10 a.m. and 9 p.m. every 10 minutes starting on May 17, 2026.
