With the construction of the Kiel Canal ({{langx|de|Nord-Ostsee-Kanal}}) in 1911, the town was divided in two.

Die elbnahe Lage brachte dem Ort zunächst kein Glück. Nach ständigen Landverlusten wurde Brunsbüttel im 17. Jahrhundert landeinwärts verlegt. 1654 wurde mit dem Friedhof begonnen; 1679 konnte der erste Gottesdienst in der neuen Jakobuskirche abgehalten werden. Die Weihnachtsflut 1717 brach östlich der Ortschaft tief in das Hinterland ein. Alle Bemühungen, den Deich zu schließen, führten nach einem Rückschlag durch die Neujahrsflut 1721 mit einem Umgehungsdeich erst zu einer langjährigen Ausdeichung und 1762 schließlich zum Deichschluss an der Bruchstelle. Der dadurch entstandene Brunsbüttel-Eddelaker-Koog erhielt 1772 die politische Selbstständigkeit durch den dänischen König Christian VII. Mit dem Beginn des Baus des Nord-Ostsee-Kanals 1911 wurde Brunsbüttel geteilt.1907 erfolgte die Umbenennung des Brunsbüttel-Eddelaker-Koogs in Brunsbüttelkoog, das im Jahre 1948 Stadtrecht erhielt. Am 1. Januar 1970 entstand aus Brunsbüttelkoog und den Gemeinden Brunsbüttel, Mühlenstraßen, Ostermoor, Osterbelmhusen, Westerbelmhusen (des früheren Kirchspiels Brunsbüttel) und Westerbüttel (des früheren Kirchspiels Eddelak) die Stadt Brunsbüttel.
