A product of [Midtjylland](/source/FC_Midtjylland)'s youth academy, Munksgaard made his professional debut in July 2015. He had a brief spell on loan with [Lyngby](/source/Lyngby_Boldklub) during the [2016–17 season](/source/2016%E2%80%9317_Danish_Superliga) before returning to Midtjylland. He joined AGF in 2019.
